Alkaliphilic anoxygenic phototrophic bacteria are known to reside in permanently alkaline environments such as soda lakes. However, diversity of these unique organisms has only been studied in the last 30 years. In this dissertation project, culture-based and/or molecular methods were used to further explore the diversity of anoxygenic phototrophic bacteria in two soda lakes, Soap Lake (Washington, USA) and Lake El Hamra (Wadi El Natroun, Egypt), and in an alkaline thermal pond of Paoha Island in Mono Lake (California, USA). From the culture-based study, new strains of alkaliphilic anoxygenic phototrophic bacteria were cultured. Specifically, pure cultures of purple sulfur bacteria of the families Chromatiaceae and Ectothiorhodospiraceae, purple nonsulfur bacteria, and heliobacteria were obtained. Notably, two strains of purple sulfur bacteria cultured in this study demonstrated photosynthesis-mediated arsenite [As(III)] oxidation in pure culture. This is the first evidence of As(III) be used as photosynthetic electron donor and indicates that anoxygenic phototrophic bacteria play a role in arsenic cycle in nature. Furthermore, as a result of physiological and phylogenetic characterization, some of the organisms cultured in this dissertation are the basis of new taxa. In addition, two strains of putative new anoxygenic phototrophic bacteria (heliobacterium and purple sulfur bacterium) were co-cultured with chemotrophic partners. The basic physiological and phylogenetic traits of these organisms were examined and are described herein. In the molecular analysis of anoxygenic phototrophic bacteria in Soap Lake, denaturing gradient gel electrophoresis and subsequent phylogenetic analysis revealed the diversity of purple phototrophic bacteria greater than that obtained by the culture-based study alone. The PCR-based analysis failed to detect heliobacteria, a disagreement with the culture-based study, in which a novel heliobacterium was obtained. Neither culture nor molecular analyses provided evidence for the existence of green sulfur bacteria or anoxygenic filamentous phototrophic bacteria (AFPB) in Soap Lake. The results of this dissertation showed that the diversity of purple sulfur bacteria and heliobacteria in the permanently alkaline environments was still greater than that we had previously known. By contrast, green sulfur bacteria and AFPB may be absent from soda lake environments.

To examine the potential ecological controls over subsets of the AAP bacterial community, I first examined metagenomic and PCR libraries for diversity of pufM, a photosynthesis reaction center gene common to all AAP bacteria. The metagenomic data revealed the presence of two distinct types of AAP bacteria in the Delaware River. Extensive phylogenetic analyses of light-harvesting and non-phototrophy genes suggested that the two types of AAP in the metagenomic data set occupy two distinct niches (freshwater and estuarine) in estuaries. To further examine the diversity of freshwater and estuarine types of AAP bacteria, I amplified the pufM genes from microbial consortia DNA harvested from the Delaware River. In two pufM libraries constructed from summer and winter samples, the most prevalent form of pufM was the freshwater ecotype, but the estuarine type of this gene was only a minor member of the AAP bacterial community. However, in a study of the actively expressed pufM genes in the river, the estuarine type was more important in the community, comprising 10% of the clones. The data from the metagenomic study and the PCR diversity study led to my hypothesis that two niches would be occupied by AAP bacteria containing these different types of genes.

The application of genomic, transcriptomic, and proteomic analyses brings new dimensions to our understanding of the biology of phototrophic bacteria. Comparing gene sequences of photosynthetic reaction center proteins and a key enzyme of bacteriochlorophyll biosynthesis from more than 150 genomes demonstrates the ancient roots of phototrophic bacteria. The presence and phylogeny of biosynthetic pathways of the compatible solutes ectoine and glycine betaine define groups of marine and halophilic phototrophic bacteria. The wide range of ecological niches conquered during evolution is demonstrated by the adaptation of cyanobacterial genera Scytonema, Tolypothrix, and Nostoc to different temperature ranges and the adaptation of Heliorestis species to alkaline habitats. Differences between phototrophic purple bacteria from marine and freshwater habitats are reflected in the preference for sulfidic and non-sulfidic niches. Also, a high proportion of siderophore producers was found among isolates from freshwater sources opposed to those from salty habitats . The primary colonization of carbonate rocks by a group of novel endolithic cyanobacteria and the following successions were studied over 9 months. The genomic characterization of the aerobic Dinoroseobacter strain AAP5, the strictly anaerobic and syntrophic Prosthecochloris ethylica, and the strictly anaerobic Heliorestis convoluta is reported. Significant differences in relation to oxygen are reflected in oxygen production by some species, oxygen tolerance over a wide range of concentrations, and the use of oxygen for energy generation or a strictly anaerobic lifestyle. Relations to oxygen are highlighted in papers on photooxidative stress, regulation of iron-sulfur cluster formation, and interactions of redox regulators. In situ metatranscriptomic and proteomic studies demonstrate the high metabolic flexibility of Chloroflexus aggregans in a hot spring microbial mat and show its adaptation to the changing conditions over day and night periods by a well-coordinated regulation of key metabolic processes for both phototrophic and chemotrophic growth.
