The health status and future of tropical coral reefs, as tourist destinations, are regularly subjected to media coverage. Many documentaries recognize the natural beauty and biological richness of the Australian Great Barrier Reef and French Polynesian lagoons, but point to the equally significant risk that would result from current global warming and human-made hazards. The future of coral reefs is usually a matter of death foretold, real or purely imaginary. In this context, it has become necessary to differentiate between what is falling within reality of scientific facts or fantasy. Coral reefs represent one of the most productive ecosystems in the world, fostering immense biomass and biodiversity. Local disturbances, global climate change and poor recruitment are causing coral reefs to decline at prodigious rates. Variability in response to these stressors at a local level makes management and reconstruction of coral reefs challenging. For example, reef managers lack the ability to accurately predict the relative stress and the reef-specific response to the increased heating caused by global climate change as this can be dictated by the endosymbiont variability, bleaching history, flow dynamics and microbial community composition. Similarly, reef reconstruction efforts remain ineffective as worsening environmental conditions are driving lower levels both recruitment of coral larvae and survival of the new recruits. These environmental fluctuations are accompanied by large changes in the composition and concentration of the dissolved organic matter (DOM) pools of coral reefs. Marine DOM represents a complex, mostly unidentified assemblage of molecules, the dynamics of which have been linked to changes in the ecological functions of the benthic community such as the overgrowth of calcifying constituents by fleshy algae via a DOM and microbe-mediated process. However, limited characterization of reef DOM pools in the face of these challenges diminish the potential for adequate management and reconstruction of reefs. The goal of this dissertation is to further characterize the reef-derived dissolved organic matter pools which underpin the survival, stress-response and settlement of reef building coral holobionts.

Little attention has been given to the small-scale mechanisms relevant to microbial processes that determine the resilience of individual corals to the stress of organic matter (OM) inputs. Such mechanisms may be a critical link for predicting larger scale patterns of reef resilience. The research presented here aims to develop methods necessary to elucidate these processes and to explore the in situ responses of microbial assemblages on coral reefs experiencing persistent OM enrichment. A new method using trypsinization of coral mucus before staining for epifluorescence microscopy is described. It is then applied to a coral reef ecosystem influenced by sewage effluent to discover that corals exposed to effluent had the same number of bacteria present as reference corals; however, the size structure of the community was significantly different. Investigating the responses of microbial communities (from both the water column and corals) to OM inputs from coastal milkfish (Chanos chanos) pens, we found that the percentage of the water bacterial community attached to particles increased by more than 50-fold near the pens. This suggested a physiological or life-strategy change may be induced by such enrichment. A clonally replicated coral transplantation experiment examined the response of naïve coral-associated bacterial communities to high and low levels of pen effluent exposure. We found that the communities on corals exposed to high levels of effluent had drastically altered community compositions after five days and the abundance of bacteria in the coral mucus-tissue slurries were ~100-fold higher controls at low effluent and reference sites. We also observed a surprising resilience of these communities in that their composition and total abundance recovered by day 22. A combination of novel imaging technology (high speed laser scanning confocal microscopy on live coral) and controlled aquaria experiments were developed and used to investigate a microscale mechanism by which such resilience may occur: that corals may release ("shed") bacteria into the surrounding water as a mechanism for controlling bacterial abundance on their surface. We observed this phenomenon in real time, and quantified an increase in the rate at which corals shed bacteria as a response to OM enrichment.

The effects of increased atmospheric carbon dioxide and related climate change on shallow coral reefs are gaining considerable attention for scientific and economic reasons worldwide. Although increased scientific research has improved our understanding of the response of coral reefs to climate change, we still lack key information that can help guide reef management. Research and monitoring of coral reef ecosystems over the past few decades have documented two major threats related to increasing concentrations of atmospheric CO2: (1) increased sea surface temperatures and (2) increased seawater acidity (lower pH). Higher atmospheric CO2 levels have resulted in rising sea surface temperatures and proven to be an acute threat to corals and other reef-dwelling organisms. Short periods (days) of elevated sea surface temperatures by as little as 1–2°C above the normal maximum temperature has led to more frequent and more widespread episodes of coral bleaching-the expulsion of symbiotic algae. A more chronic consequence of increasing atmospheric CO2 is the lowering of pH of surface waters, which affects the rate at which corals and other reef organisms secrete and build their calcium carbonate skeletons. Average pH of the surface ocean has already decreased by an estimated 0.1 unit since preindustrial times, and will continue to decline in concert with rising atmospheric CO2. These climate-related Stressors combined with other direct anthropogenic assaults, such as overfishing and pollution, weaken reef organisms and increase their susceptibility to disease.
