Palm oil is the most used and consumed vegetable oil around the world. Colombia is the largest palm oil producer in South America and fourth worldwide. However, oil palm plantations in Colombia are affected by the bud rot disease, caused by the oomycete Phytophthora palmivora, leading to important production and economic losses. This pathogen secretes effectors, molecules that can alter the functioning or structure of host cells to promote its own development, as a strategy of pathogenicity. There are two types of effectors: cytoplasmic or apoplastic. Cytoplasmic effectors can be predicted due to conserved motifs in the N-terminal region of their amino acid sequence that follow the signal peptide. We sequenced 12 isolates of P. palmivora obtained from different oil palm cultivation regions in Colombia and assembled a high-quality reference genome for the species. The genome size of P. palmivora was estimated to 165.5 Mbp and 45,416 genes were annotated. Additionally, more than 1,400 putative effector proteins were identified in the reference strain of the oil palm pathogen. We also analyzed the genetic variability of the sequenced isolates through the identification of allelic variants and genotyped around 1,300 biallelic SNPs in the samples. We provide here different genomic resources that contribute to the characterization of the species and the understanding of the interaction of P. palmivora with oil palm, as well as the diversity of the species in the country that correlates with the differences of the expression of the disease in different cultivation regions. These resources could be further exploited as tools for development of effective strategies for disease control.
