Groundbreaking research over the last 10 years has given rise to the hologenome concept of evolution. This concept posits that the holobiont (host plus all of its associated microorganisms) and its hologenome (sum of the genetic information of the host and its symbiotic microorganisms), acting in concert, function as a unique biological entity and therefore as a level of selection in evolution. All animals and plants harbor abundant and diverse microbiota, including viruses. Often the amount of symbiotic microorganisms and their combined genetic information far exceed that of their host. The microbiota with its microbiome, together with the host genome, can be transmitted from one generation to the next and thus propagate the unique properties of the holobiont. The microbial symbionts and the host interact in a cooperative way that affects the health of the holobiont within its environment. Beneficial microbiota protects against pathogens, provides essential nutrients, catabolizes complex polysaccharides, renders harmful chemicals inert, and contributes to the performance of the immune system. In humans and animals, the microbiota also plays a role in behavior. The sum of these cooperative interactions characterizes the holobiont as a unique biological entity. Genetic variation in the hologenome can be brought about by changes in either the host genome or the microbial population genomes (microbiome). Evolution by cooperation can occur by amplifying existing microbes, gaining novel microbiota and by acquiring microbial and viral genes. Under environmental stress, the microbiome can change more rapidly and in response to more processes than the host organism alone and thus influences the evolution of the holobiont. Prebiotics, probiotics, synbiotics and phage therapy are discussed as applied aspects of the hologenome concept.

As a result of discovering the important role of microorganisms in the development and survival of a multicellular organism (i.e., the macroorganism), the notion of the holobiont has become prominent. The term "holobiont" refers to the macroorganism host and its diverse microbial community (i.e., the host's microbiome) as a unit. In this sense the term holobiont holds the presuppositions that there is an internal organization, as well as separating boundaries, in which such a unit can be delineated from its surroundings. However, it is not clear how to characterize such internal organization and boundary delineation in cases of dynamic changes in bacterial diversity and interactions, which are also able to maintain stability and persist over time. These challenges impact different fields in biology, such as evolutionary biology and the debate about the biological individual as well as, and no less importantly, immunology and the understanding of the role and function of the immune system. My dissertation addresses these challenges from the perspective of the feminist epistemic values used in scientific studies of mutuality of interactions and the ontological heterogeneity. These values suggested by Helen Longino as values presented by scientific studies described as feminist and by the feminist critique of scientific studies to reveal gender asymmetric power relations. Thinking about the holobiont through the epistemic values of ontological heterogeneity and mutuality of interactions requires conceptualizing its interactions in such a way that incorporate the host, the symbionts, and the different spatial areas in which these interactions take place. Thus, I argue that the holobiont is an ecological entity from the perspective of mutuality of interactions[iii]that also include new ways of understanding what "immune system" and "immunity" mean within an ecological context. I start with the examination of the feminist epistemic values in science, presented by Helen Longino, and their role in framing the microbiome causality in the study of Inflammatory Bowel Diseases (IBD). I identify two approaches in the microbiome study, an immunological approach that looks at the microbiome pathogenicity and an ecological approach that studies the microbial activity and functions. I show the puzzles stemming from the traditional background beliefs of the immune self and the germ theory in the causal explanations for IBD. Then, I argue for the benefits of a shift to the ecological view of body-microbes interrelations. I then focus on the value of mutuality of interactions by thinking about the holobiont through the microbial interactions using the case study of quorum sensing between bacterial cells. I conceptualize interactions as constitutive of each interacting agent. Constitutive interactions in this view are not interactions between individuals composing a third individual (i.e., symbionts within a host organism). Instead, the interactions are constitutive of each of the interacting organisms in interdependence relations. Furthermore, I argue that this interdependence involves the environment as an active participant, which affects the nature of the interactions through environmental modifications. Next, I discuss the challenges presented by the notion of the holobiont as an ecological community to the significant role of the immune system in delineating the boundaries between the organism and its microbes. I argue that the immunity of an ecological community that is the holobiont is a process of interactions that allows the integration of entities in a system promoting its sustainability. This concept of immunity also brings the possibility of thinking about individuality as a process that is embedded within its environment, not separated from it. Finally, I talk about the microbiome function in the host suggesting an alternative view on the notion of function in an organism that is similar to ecosystem function. I suggest examining the microbiome function through their activities that contribute to the host system's capacity. Such openness and interactionist approaches change the terminology of function to understand the microbial function through their activities. This, I argue, changes the pathological condition diagnosis from microbiome dysfunction to the lack of function which is epistemically advantageous.
