Di Jepang, ia juga turut aktif dalam berbagai kegiatan bersama dengan Kedutaan Besar Republik Indonesia (KBRI) Tokyo. Namun, bencana gempa bumi dan tsunami 11 Maret 2011, sungguh berbeda. Ia dihadapkan pada ribuan pengungsi yang harus segera di tanganinya. Di sisi lain, Junanto turut membantu para staf KBRI Tokyo yang saat itu sedang menangani upaya pemulangan WNI yang terkena bencana. Ia juga membantu menyebarkan informasi kepada berbagai pihak tentang kondisi di Jepang, khususnya saat terjadi krisis nuklir Fukushima.
