Cardiac troponin I (cTnI) is a universally-accepted, clinical biomarker for the diagnosis of acute myocardial infarction (a.k.a., heart attack). cTnI is released into the bloodstream following cardiovascular injury where it circulates with low abundance (ng/ml) and in myriad proteoforms (e.g., phosphorylated, acetylated, oxidized, and truncated). Top-down mass spectrometry (MS)-based proteomics has emerged as a powerful technology for characterizing and quantifying proteoforms arising from post-translational modifications, alternative splicing, and sequence variations at the intact protein level. However, the large dynamic range of the blood proteome makes the MS-detection of low-abundance biomarker proteins extremely challenging. Thus, protein enrichment strategies are necessary to specifically capture and enrich low-abundance proteins from complex mixtures prior to MS-analysis. In chapter 1, an introduction is given regarding the use of top-down mass spectrometry in health and disease cardiac protein biomarkers, and the need for front-end enrichment methods. In chapter 2, I describe the development of an integrated "nanoproteomics" method coupling peptide-functionalized superparamagnetic nanoparticles (NPs) with top-down MS for the enrichment and comprehensive analysis of cTnI proteoform monomers, directly from serum for the first time. Chapter 3 utilizes the NP platform developed in chapter 2 to purify and enable the native MS analysis of intact, non-recombinant cardiac troponin complexes (cTnT-cTnI-cTnC; 77 kDa) from human heart tissues, with native MS coupled online with size exclusion chromatography (SEC), thereby enabling the native MS analysis of cardiac troponin complexes for the first time. Chapter 4 describes future directions with using nanoproteomics for the analysis of clinical acute myocardial infarction samples, and the structural analysis of cardiac troponin complexes. Finally, the thesis is concluded with two Appendices containing step-by-step protocols and methods for the analysis of cardiac troponin proteoforms by top-down mass spectrometry, and size exclusion chromatography strategies combined with MASH Explorer for targeted proteoform characterization. Overall, the work described here demonstrates how nanoproteomics can provide proteoform- and protein complex- resolved details of cardiac troponin to elucidate the molecular mechanisms underlying health and disease.

Top-down mass spectrometry (MS) is a disruptive technology that holds enormous potential for the comprehensive characterization of intact proteins and their proteoforms to decipher post-translational modifications (PTMs) together with sequence variations and splice isoforms to connect molecular structures with biological functions. However, many major challenges limit the application of the top-down strategy for challenging biological systems. Focusing on addressing the major challenges of the human proteome dynamic range and the molecular analysis of complex proteins with diverse PTMs, my highly interdisciplinary doctoral work has sought to develop new functionalized nanomaterials and top-down MS methodologies to significantly advance our understanding of complex and low abundance proteoforms. Chapter 1 introduces the key concept of 'proteoform' biology and provides a comprehensive review of the challenges and recent advances in top-down MS proteomics, with an emphasis on the proteome dynamic range and proteoform complexity. Chapter 2 describes the novel integration of a new class of surface silanized nanoparticles (NPs) with top-down MS, hereby referred to as a 'nanoproteomics' strategy, for enriching low-abundance phosphoproteins from complex biological mixtures. This nanoproteomics approach sets the stage to explore the complex structural landscape of low abundance protein biomarkers. Chapter 3 describes a nanoproteomics strategy to enrich cardiac troponin I (cTnI), a 'gold-standard' biomarker for cardiovascular diseases, from complex biological mixtures, including human serum. Further extending to a native protein workflow enabled the enrichment of the entire heterotrimeric cardiac troponin (cTn) complex for the structural and dynamical characterization of endogenous native protein complexes from human tissues. Chapter 4 details a new top-down MS approach for the molecular and structural elucidation of complex glycoproteins, including the SARS-CoV-2 Spike protein. Lastly, Chapter 5 describes a new analytical method for the comprehensive top-down MS characterization of angiotensin-converting enzyme 2 (ACE2) to define proteoform-resolved molecular fingerprints of diverse ACE2 PTMs. Furthermore, an anti-ACE2 peptide-functionalized NP was developed for the enrichment of endogenous ACE2 from biological mixtures and human cardiac tissues, for the first time. Overall, my doctoral work provides a foundation for new classes of materials and intact protein MS strategies to provide transformative molecular insights for the analysis of cardiovascular related proteins, glycoproteins, membrane proteins, and, by extension, the human proteome.
