Research on resting state brain activity using fMRI offers a novel approach for understanding brain organization at the systems level. Resting state fMRI examines spatial synchronization of intrinsic fluctuations in blood-oxygenation-level-dependent (BOLD) signals arising from neuronal and synaptic activity that is present in the absence of overt cognitive information processing. Since the discovery of coherent spontaneous fluctuations within the somatomotor system (Biswal, et al. 1995), a growing number of studies have shown that many of the brain areas engaged during various cognitive tasks also form coherent large-scale brain networks that can be readily identified using resting state fMRI. These studies are beginning to provide new insights into the functional architecture of the human brain. This Research Topic will synthesize current knowledge about resting state brain activity and discuss their implications for understanding brain function and dysfunction from a systems neuroscience perspective. This topic will also provide perspectives on important conceptual and methodological questions that the field needs to address in the next years. In addition to invited reviews and perspectives, we solicit research articles on theoretical, experimental and clinical questions related to the nature, origins and functions of resting state brain activity.

"Functional magnetic resonance imaging (fMRI) is a powerful neuroimaging modality that allows the non-invasive study of brain function with high spatial resolution and coverage. It has been extensively used in cognitive neurosciences as well as in presurgical planning to map brain regions associated to a specific behavioral task. In addition, fMRI has been used to study functional connectivity (FC) during resting-state conditions. However, spontaneous fluctuations in physiological processes such as cardiac and breathing activity, as well as head motion, are known to induce strong fluctuations in the fMRI signal, and even cause systematic biases in FC. Even though several noise correction techniques have been proposed, there is still no consensus on the optimal preprocessing strategy.In this context, the main objectives of this thesis were to develop: (1) methods for modelling the effects of cardiac and breathing activity on fMRI data, and (2) a framework that allows investigators to compare the performance of different preprocessing strategies with respect to the identifiability of large-scale networks and the mitigation of motion artifacts and physiological noise. To this end, we capitalized on publicly available 3T blood oxygenation level-dependent (BOLD) fMRI data from the Human Connectome Project (HCP) along with concurrent recordings of cardiac and breathing activity.The first part of the present thesis sought to improve previously proposed techniques related to the effects of heart rate and breathing pattern on fMRI. We developed an innovative method based on concurrent physiological recordings and numerical optimization techniques that estimates physiological response functions (PRFs) and models the BOLD fluctuations due to changes in heart rate and breathing patterns. Taking advantage of the multisession resting-state fMRI dataset in the HCP, this work demonstrated that the estimated PRFs are characterized by high subject-specificity. It also provided further evidence supporting the physiological origin of the fluctuations in the global signal (GS, i.e. mean timeseries averaged across all voxels in the brain) that has generated much controversy in the field.The second part of this thesis investigated whether fMRI fluctuations induced by cardiac pulsatility can be explained using a convolution model where the input consists of a train of impulses at the time of cardiac contractions. The proposed model, named cardiac pulsatility model (CPM), was compared to a frequently used method (RETROICOR) that aims to remove the fMRI effects of the same source of variance. CPM was found to outperform RETROICOR, particularly for subjects that exhibited high heart rate variability. Moreover, this work provided evidence that the variations in pulse amplitude present in the photoplethysmographic signal explain GS variations that are not attributed to fluctuations in heart rate or breathing pattern.The third part of this thesis aimed to evaluate the performance of a large range of model-based and model-free noise correction techniques with respect to the identification of large-scale networks and mitigation of motion artifacts and effects. The evaluation was based on quality control metrics proposed in the literature as well as novel metrics that assess the identifiability of resting-state networks and the mitigation of motion effects. The main finding was that model-free techniques (e.g. principal component analysis) based on decomposition of data into components outperformed a large number of alternative preprocessing strategies commonly used in fMRI studies"--
