This fifth volume in the series The Plant Viruses, dealing with viruses with bipartite genomes, completes the coverage of viruses with isometric parti cles and genomes consisting of single-stranded, positive-sense RNA: viruses that have tripartite and monopartite genomes of this kind were dealt with in Volumes 1 and 3, respectively. How close are the affinities among the viruses within the groupings distinguished in this way? All those with tripartite genomes are considered to be sufficiently closely related to be included in the family Bromoviridae, whereas the monopartite-genome viruses covered in Volume 3 clearly are a much more diverse collection. Affinities among the viruses with bipartite genomes are considered in Chapter 1 of this volume, along with the possible origins, advantages, and disadvantages of these ge nomes. The conclusion reached from this assessment is that the bipartite genome viruses fall into four categories, those within each category having closer affinities with viruses not included in this book than with viruses in the other categories. No evidence was found that possession of a bipartite genome gives a virus overwhelming advantages over viruses of other sorts. More probably, any advantages are largely balanced by disadvantages, and bipartite genomes may be best considered simply as an alternative design for the hereditary material of a virus.

Barley yellow dwarf virus (BYDV, Luteoviridae) RNA harbors a highly variable open reading frame (ORF6) of unknown function in its 3'end. ORF6 is encoded by its potential mRNA, subgenomic RNA 2 (sgRNA2) that may serve as a ribo-regulator in the switch from early gene expression to late gene expression during BYDV infection (Wang et al., 1999). It is well-translated in wheat germ extract in vitro system (Wang et al., 1999) and expresses a 4.3 to 7.2 kDa protein (P6) depending on the virus isolate. ORF6 sequence is not shared with any other members of the Luteoviridae. The lack of homology to any known protein, with its high sequence variability, might suggest the irrelevance of P6. However, the alignment of ORF6 sequences of several BYDV isolates showed that the variation of the nucleotides at the wobble position allows the conservation of at least the first ten amino acids. That supports the idea of P6 expression although it has yet to be detected in plants. The main goal of my research was (a) to detect P6 in infected protoplasts and (b) to investigate the function of ORF6 at the RNA level by focusing on the importance of sgRNA2 in virus-host interaction and the cis-acting role of ORF6 sequence in viral replication and translation. We found that although well-translated in vitro, P6 was not detected in oat protoplasts. According to our model, the lack of possible interaction between the 5'-3' ends of sgRNA2, a prerequisite for translation initiation in vivo but not in vitro, does not favor ORF6 translation in vivo. It is ORF6 sequence, rather than its encoded protein, that plays a role in BYDV infection as a cis-acting control of replication but not translation.

RNA silencing is a major antiviral defense mechanism in plants. Viral double-stranded RNAs are cleaved into siRNA duplexes by Dicer proteins and subsequently incorporated into the RNA induced silencing complex (RISC), which guides sequence specific degradation of homologous RNAs. In order to counteract this plant defense, most plant viruses evolved silencing suppressor proteins.Poleroviruses, a group of single-stranded RNA plant viruses belonging to the Luteoviridae family, encode the strong silencing suppressor P0. This protein interacts with plant SKP-like proteins through an F-box-like motif, which appears important for its function. Recently, it was demonstrated that P0 destabilizes ARGONAUTE (AGO) proteins, key members of RISC. Their degradation leads to the inhibition of the silencing mechanism.In this work we designed several mutants of P0 proteins from two different poleroviruses. The mutant proteins were tested for their silencing suppressor activity, SKP interaction, their ability to induce AGO destabilization and their subcellular localization. These experiments allowed to determine several domains required for P0's function and revealed striking differences between the two P0 proteins.The particular phloem-limited tropism of the Luteoviridae was analyzed in the second part of this thesis. The use of transgenic Arabidopsis plants, expressing a full-length Turnip yellows virus cDNA clone under the control of the constitutive 35S promoter, led to interesting conclusions regarding the silencing response induced against poleroviruses. The results presented here also raise questions about the mechanism of subgenomic RNA synthesis.

The literature on recoding is scattered, so this superb book ?lls a need by prov- ing up-to-date, comprehensive, authoritative reviews of the many kinds of recoding phenomena. Between 1961 and 1966 my colleagues and I deciphered the genetic code in Escherichia coli and showed that the genetic code is the same in E. coli, Xenopus laevis, and guinea pig tissues. These results showed that the code has been c- served during evolution and strongly suggested that the code appeared very early during biological evolution, that all forms of life on earth descended from a c- mon ancestor, and thus that all forms of life on this planet are related to one another. The problem of biological time was solved by encoding information in DNA and retrieving the information for each new generation, for it is easier to make a new organism than it is to repair an aging, malfunctioning one. Subsequently, small modi?cations of the standard genetic code were found in certain organisms and in mitochondria. Mitochondrial DNA only encodes about 10–13 proteins, so some modi?cations of the genetic code are tolerated that pr- ably would be lethal if applied to the thousands of kinds of proteins encoded by genomic DNA.
