The peanut contributes towards achieving food and nutritional security, in addition to financial security through income generation; as such, it is also vital to the livelihood of the poor in the developing world. There have been significant advances in peanut research, especially in the last five years, including sequencing the genome of both diploid progenitors, and the availability of tremendous transcriptome resources, large-scale genomic variations that can be used as genetic markers, genetic populations (bi- and multiparent populations and germplasm sets), marker-trait associations and molecular breeding products. The immediate availability of the genome sequence for tetraploid cultivated peanuts is the most essential genomic resource for achieving a deeper understanding of peanut traits and their use in breeding programs.

The genus Arachis has 80 diploid, aneuploid and tetraploid species that have been separated into nine sections. The cultivated peanut Arachis hypogaea L. is an allotetraploid that originated from the two diploids in section Arachis, and there has been no apparent introgression from related wild species since its origin. Systematic acquisition of wild and cultivated species began in the 1960s and has resulted in large collections of both Arachis species and A. hypogaea. However, additional germplasm is needed to fill in gaps for several A. hypogaea botanical varieties, and large areas in South America remain unexplored for Arachis species. The cultivated germplasm collection has been evaluated for several diseases, but many useful traits have not been assessed in the germplasm collections. Significantly higher levels of disease and insect resistances are found in the Arachis species, but introgression is difficult and very slow due to ploidy and genomic differentiation. Progress has been made in recent years for utilizing wild species genetic resources, including development of several cultivars.

Genotyping of genetically structured populations, such as recombinant inbred lines (RILs), plays a key role in molecular breeding of crop plants by linking genetic markers to traits of interest. In peanut, genotyping has evolved at a slow pace due to the challenges of doing genetics in an allotetraploid species. Peanut has two highly similar subgenomes which complicates the discovery of genetic variants such as single nucleotide polymorphisms (SNPs) as most variation is between subgenomes, not between alleles at a locus. Furthermore, peanut is a segmental allopolyploid, that is, it has both disomic and tetrasomic inheritance, complicating even further the development of molecular markers and associating them with targeted traits. Whole genome re-sequencing was performed for 20 peanut genotypes carrying traits of interest to identify SNPs for genotyping several breeding populations and genotypes of interest. Based on the identified SNPs from the sequencing, a SNP array containing 58,233 SNPs was constructed and used for genotyping. Twenty-three samples including parents of nested association mapping populations (NAM) were genotyped. From this, 11,633 SNPs markers were found to be polymorphic among all the samples of interest and 8,999 SNPs were polymorphic for the parents of a nested association mapping (NAM) panel. Furthermore, a RIL population from the cross between Tifrunner x NC 3033 was genotyped using the SNP array to identify polymorphic markers for saturation of a genetic map and QTL identification of seed and pod traits. This population was used for mapping as the parents contrast for many seed and pod filling traits. The linkage map included 1,524 markers in 29 linkage groups, and forty-nine QTLs were identified including 8 major QTLs with phenotypic effects higher than 20%. To confirm the segmental allopolyploid nature of cultivated peanut, the genotypic data from the RIL populations was used to identify locations in the genome where tetrasomic recombination has taken place. Whole genome re-sequencing of the parents and two RILs of the population was performed to confirm and provide more granularity of the tetrasomic events. This research provides new tools for the understanding of the evolution and domestication of peanut and for molecular improvement.

Peanut is grown for its high amount of edible oil and a reasonable amount of digestible protein. It is the richest plant source of thiamine and also rich in niacin, which is low in cereals. Peanut is also valuable source of vitamins E, K and B. Groundnut kernels are consumed as raw, boiled, roasted or fried products and also used in a variety of culinary preparations like peanut candies, butter, peanut milk and chocolates. Cake left after extraction of the oil is an excellent feed for livestock. Vegetative parts of groundnut like leaf and stem are good source of nutritionally high quality fodder for farm animals. Groundnut is believed to be originated from South America. Peanut is cultivated around the world in the tropical, sub-tropical and temperate climatic conditions between 40o South and 40o North of equator. The crop is grown in more than 100 countries worldwide. The major groundnut producers are China, India, Nigeria, USA, Senegal, Myanmar, Indonesia and the Sudan. Groundnut is grown on nearly 20.88 million ha worldwide with a total production of 34.66 million tons and an average yield of 1660 kg /ha. Developing countries account for over 97 per cent of world groundnut area and 95 per cent of total production. India is the second largest groundnut producing nation in the world with an area of about 5.53 million ha with a production and productivity of 9.67 million tones and 1750 kg/ha, respectively. Currently, six states viz., Gujarat, Andhra Pradesh, Karnataka, Tamil Nadu, Maharashtra and Rajasthan accounts for more than 90 per cent of the groundnut area and production of the country.
