This volume contains the papers presented at ESA 2009: The 17th Annual - ropean Symposium on Algorithms, September 7–9, 2009. ESA has been held annually since 1993, and seeks to cover both theoretical and engineering aspects of algorithms. The authors were asked to classify their paper under one or more categories as described in Fig. 1. Since 2001, ESA has been the core of the larger ALGO conference, which typically includes several satellite conferences. ALGO 2009 was held at the IT University of Copenhagen, Denmark. The ?ve members of the ALGO 2009 - ganizing Committee were chaired by Thore Husfeldt. The ESA submission deadline was April 12, Easter Sunday. This was clearly an error and we o?er profuse apologies for this mistake. Albeit no excuse, the hard constraints we faced were (a) ICALP noti?cation, April 6, and (b) ESA in Copenhagen, September 7. Between these two endpoints we needed to design a schedule that allowed modifying ICALP rejections for resubmission (1 week), Program Committee deliberations (7 weeks), preparing ?nal versions (4 weeks), and, to prepare, publish, and transport the proceedings (9 weeks). ESA 2009had 272submissions ofwhich 14 werewithdrawn overtime. Of the remaining 222 submissions to Track A (Design and Analysis), 56 were accepted. Of the remaining 36 submissions to Track B (Engineering and Applications), 10 were accepted. This gives an acceptance rate of slightly under 25%.

For a long time computer scientists have distinguished between fast and slow algo rithms. Fast (or good) algorithms are the algorithms that run in polynomial time, which means that the number of steps required for the algorithm to solve a problem is bounded by some polynomial in the length of the input. All other algorithms are slow (or bad). The running time of slow algorithms is usually exponential. This book is about bad algorithms. There are several reasons why we are interested in exponential time algorithms. Most of us believe that there are many natural problems which cannot be solved by polynomial time algorithms. The most famous and oldest family of hard problems is the family of NP complete problems. Most likely there are no polynomial time al gorithms solving these hard problems and in the worst case scenario the exponential running time is unavoidable. Every combinatorial problem is solvable in ?nite time by enumerating all possi ble solutions, i. e. by brute force search. But is brute force search always unavoid able? De?nitely not. Already in the nineteen sixties and seventies it was known that some NP complete problems can be solved signi?cantly faster than by brute force search. Three classic examples are the following algorithms for the TRAVELLING SALESMAN problem, MAXIMUM INDEPENDENT SET, and COLORING.

This book studies exponential time algorithms for NP-hard problems. In this modern area, the aim is to design algorithms for combinatorially hard problems that execute provably faster than a brute-force enumeration of all candidate solutions. After an introduction and survey of the field, the text focuses first on the design and especially the analysis of branching algorithms. The analysis of these algorithms heavily relies on measures of the instances, which aim at capturing the structure of the instances, not merely their size. This makes them more appropriate to quantify the progress an algorithm makes in the process of solving a problem. Expanding the methodology to design exponential time algorithms, new techniques are then presented. Two of them combine treewidth based algorithms with branching or enumeration algorithms. Another one is the iterative compression technique, prominent in the design of parameterized algorithms, and adapted here to the design of exponential time algorithms. This book assumes basic knowledge of algorithms and should serve anyone interested in exactly solving hard problems.

Repetitive structures in biological sequences are emerging as an active focus of research and the unifying concept of "repeatome" (the ensemble of knowledge associated with repeating structures in genomic/proteomic sequences) has been recently proposed in order to highlight several converging trends. One main trend is the ongoing discovery that genomic repetitions are linked to many biological significant events and functions. Diseases (e.g. Huntington's disease) have been causally linked with abnormal expansion of certain repeating sequences in the human genome. Deletions or multiple copy duplications of genes (Copy Number Variations) are important in the aetiology of cancer, Alzheimer, and Parkinson diseases. A second converging trend has been the emergence of many different models and algorithms for detecting non-obvious repeating patterns in strings with applications to in genomic data. Borrowing methodologies from combinatorial pattern, matching, string algorithms, data structures, data mining and machine learning these new approaches break the limitations of the current approaches and offer a new way to design better trans-disciplinary research. The articles collected in this book provides a glance into the rich emerging area of repeatome research, addressing some of its pressing challenges. We believe that these contributions are valuable resources for repeatome research and will stimulate further research from bioinformatic, statistical, and biological points of view.
