Modern biological databases comprise not only data, but also sophisticated query facilities and bioinformatics data analysis tools. This book provides an exploration through the world of Bioinformatics Database Systems. The book summarizes the popular and innovative bioinformatics repositories currently available, including popular primary genetic and protein sequence databases, phylogenetic databases, structure and pathway databases, microarray databases and boutique databases. It also explores the data quality and information integration issues currently involved with managing bioinformatics databases, including data quality issues that have been observed, and efforts in the data cleaning field. Biological data integration issues are also covered in-depth, and the book demonstrates how data integration can create new repositories to address the needs of the biological communities. It also presents typical data integration architectures employed in current bioinformatics databases. The latter part of the book covers biological data mining and biological data processing approaches using cloud-based technologies. General data mining approaches are discussed, as well as specific data mining methodologies that have been successfully deployed in biological data mining applications. Two biological data mining case studies are also included to illustrate how data, query, and analysis methods are integrated into user-friendly systems. Aimed at researchers and developers of bioinformatics database systems, the book is also useful as a supplementary textbook for a one-semester upper-level undergraduate course, or an introductory graduate bioinformatics course.

The heart of the book lies in the collaboration efforts of eight distinct bioinformatics teams that describe their own unique approaches to data integration and interoperability. Each system receives its own chapter where the lead contributors provide precious insight into the specific problems being addressed by the system, why the particular architecture was chosen, and details on the system's strengths and weaknesses. In closing, the editors provide important criteria for evaluating these systems that bioinformatics professionals will find valuable. * Provides a clear overview of the state-of-the-art in data integration and interoperability in genomics, highlighting a variety of systems and giving insight into the strengths and weaknesses of their different approaches.-

Bioinformatics, computational biology, is a relatively new field that applies computer science and information technology to biology. In recent years, the discipline of bioinformatics has allowed biologists to make full use of the advances in Computer sciences and Computational statistics for advancing the biological data. Researchers in life sciences generate, collect and need to analyze an increasing number of different types of scientific data, DNA, RNA and protein sequences, in-situ and microarray gene expression including 3D protein structures and biological pathways. This book is aiming to provide information on bioinformatics at various levels. The chapters included in this book cover introductory to advanced aspects, including applications of various documented research work and specific case studies related to bioinformatics. This book will be of immense value to readers of different backgrounds such as engineers, scientists, consultants and policy makers for industry, government, academics and social and private organisations.

th DEXA 2001, the 12 International Conference on Database and Expert Systems Applications was held on September 3–5, 2001, at the Technical University of Munich, Germany. The rapidly growing spectrum of database applications has led to the establishment of more specialized discussion platforms (DaWaK conference, EC Web conference, and DEXA workshop), which were all held in parallel with the DEXA conference in Munich. In your hands are the results of much effort, beginning with the preparation of the submitted papers. The papers then passed through the reviewing process, and the accepted papers were revised to final versions by their authors and arranged with the conference program. All this culminated in the conference itself. A total of 175 papers were submitted to this conference, and I would like to thank all the authors. They are the real base of the conference. The program committee and the supporting reviewers produced altogether 497 referee reports, on average of 2.84 reports per paper, and selected 93 papers for presentation. Comparing the weight or more precisely the number of papers devoted to particular topics at several recent DEXA conferences, an increase can be recognized in the areas of XMS databases, active databases, and multi and hypermedia efforts. The space devoted to the more classical topics such as information retrieval, distribution and Web aspects, and transaction, indexing and query aspects has remained more or less unchanged. Some decrease is visible for object orientation.

As bioinformatics has become essential for life sciences, the book has been written specifically to address the need of a large audience including undergraduates, graduates, researchers, healthcare professionals, and bioinformatics professors who need to use the NCBI databases, retrieve data from them, and use BLAST to find evolutionarily related sequences, sequence annotation, construction of phylogenetic tree, and the conservative domain of a protein, to name just a few. Technical details of alignment algorithms are explained with a minimum use of mathematical formulas and with graphical illustrations. Key Features Provides readers with the most-used bioinformatics knowledge of bioinformatics databases and alignments including both theory and application via illustrations and worked examples. Discusses the use of Windows Command Prompt, Linux shell, R, and Python for both Entrez databases and BLAST. The companion website (http://www.hamiddi.com/instructors/) contains tutorials, R and Python codes, instructor materials including slides, exercises, and problems for students.
