In studying the dynamics of populations, whether of animals, plants or cells, it is crucial to allow for intrinsic delays, due to such things as gestation, maturation or transport. This book is concerned with one of the fundamental questions in the analysis of the effect of delays, namely determining whether they effect the stability of steady states. The analysis is presented for one or two such delays treated both as discrete, where an event which occurred at a precise time in the past has an effect now, and distributed, where the delay is averaged over the population's history. Both of these types occur in biological contexts. The method used to tackle these questions is linear stability analysis which leads to an understanding of the local stability. By avoiding global questions, the author has kept the mathematical prerequisites to a minimum, essentially advanced calculus and ordinary differential equations.

Time-delay occurs in many physical, industrial and engineering systems such as biological systems, chemical systems, metallurgical processing systems, nuclear reactors, hydraulic systems and electrical networks, to name a few. The reason for the occurrence could be attributed to inherent physical phenomena like mass transport flow or recycling. Synchronization of chaotic systems, a patently nonlinear phenomenon, has emerged as a highly active interdisciplinary research topic at the interface of physics, biology, applied mathematics and engineering sciences. In this connection, time-delay systems described by delay differential equations have developed as particularly suitable tools for modeling specific dynamical systems. Indeed, time-delay is ubiquitous in many physical systems, for example due to finite switching speeds of amplifiers in electronic circuits, finite lengths of vehicles in traffic flows, finite signal propagation times in biological networks and circuits, and quite generally whenever memory effects are relevant. This monograph presents the basics of chaotic time-delay systems and their synchronization with an emphasis on the effects of time-delay feedback which give rise to new collective dynamics. Special attention is devoted to scalar chaotic/hyperchaotic time-delay systems, and some higher order models, occurring in different branches of science and technology as well as to the synchronization of their coupled versions. Last but not least, the presentation as a whole strives for a balance between the necessary mathematical description of the basics and the detailed presentation of real-world applications.

In the mathematical description of a physical or biological process, it is a common practice \0 assume that the future behavior of Ihe process considered depends only on the present slate, and therefore can be described by a finite sct of ordinary diffe rential equations. This is satisfactory for a large class of practical systems. However. the existence of lime-delay elements, such as material or infonnation transport, of tcn renders such description unsatisfactory in accounting for important behaviors of many practical systems. Indeed. due largely to the current lack of effective metho dology for analysis and control design for such systems, the lime-delay elements arc often either neglected or poorly approximated, which frequently results in analysis and simulation of insufficient accuracy, which in turns leads to poor performance of the systems designed. Indeed, it has been demonstrated in the area of automatic control that a relatively small delay may lead to instability or significantly deteriora ted perfonnances for the corresponding closed-loop systems.

This work quantifies the nature of delays in genetic regulatory networks and their effect on system dynamics. It is known that a time lag can emerge from a sequence of biochemical reactions. Applying this modeling framework to the protein production processes, delay distributions are derived in a stochastic (probability density function) and deterministic setting (impulse function), whilst being shown to be equivalent under different assumptions. The dependence of the distribution properties on rate constants, gene length, and time-varying temperatures is investigated. Overall, the distribution of the delay in the context of protein production processes is shown to be highly dependent on the size of the genes and mRNA strands as well as the reaction rates. Results suggest longer genes have delay distributions with a smaller relative variance, and hence, less uncertainty in the completion times, however, they lead to larger delays. On the other hand large uncertainties may actually play a positive role, as broader distributions can lead to larger stability regions when this formalization of the protein production delays is incorporated into a feedback system. Furthermore, evidence suggests that delays may play a role as an explicit design into existing controlling mechanisms. Accordingly, the reccurring dual-feedback motif is also investigated with delays incorporated into the feedback channels. The dual-delayed feedback is shown to have stabilizing effects through a control theoretic approach. Lastly, a distributed delay based controller design method is proposed as a potential design tool. In a preliminary study, the dual-delayed feedback system re-emerges as an effective controller design.
