For more than a century mass spectrometry has been a well-known technique in the field of chemical analytics. Its selectivity and sensitivity has made it popular in various fields. From analysis of pure organics, its use is still being explored in the analysis of biomolecules, either purified or direct from tissue sections. For analyzing these vast arrays of molecules, typically the front end is modulated depending upon the need of the user. For direct analysis of a sample of interest, ionization techniques such as DESI, PS, MALDI, etc are incorporated into the front of the mass spectrometer. In this work, the ambient ionization techniques, DESI-MS and PS-MS was modulated for characterization, imaging and quantification of small molecules. The use of DESI-MS and PS-MS in the field of forensics, microbiology and pharmaceutics is described. With the optimization of the front end modes, better sensitivity, selectively and robustness was ensured.

Mass spectrometry (MS) has become a widely used technique for the characterization of a wide range of substances in diverse fields. The selection of appropriate ionization techniques, source parameters, charge carriers based on the analyte’s polarity is essential in MS as only the ions are detected. When using a soft ionization technique, single stage-MS at best provides only chemical composition; thus, tandem MS is needed to determine structural information and dissociation pathways. This dissertation focuses on the characterization of various small molecules and ions using different ionization techniques, charge carriers, and collision-induced dissociation (CID). In Chapter II, commercially available ionic liquid (IL) cations, specifically imidazolium-based IL cations with different side-chain chemistries, were characterized by CID-MS. The imidazolium-based IL cations have diverse dissociations pathways depending on the nature of the side chain (aliphatic or aromatic) or the functional groups (allyl, vinyl, alcohol, methoxy, nitro) present on the side chain. Additionally, it was observed that some IL cations undergo thermal degradation under normal operating temperatures of electrospray ~275 °C. A variety of experimental and complementary computational chemistry results are presented. In Chapter III, cis-3-hydroxyproline (c3hPro) and cis-4-hydroxyproline (c4hPro) isomers were differentiated upon lithiation using CID-MS. The CID-MS of [c4hPro+Li]+ produces three primary fragmentation pathways, namely the neutral losses of H2O, CO, and CO2; whereas CID-MS of [c3hPro+Li]+ produces only loss of CO2 in this same region. These observations may have analytical utility, and in this work, the experimental observations were explored with thermodynamic and transition state calculations to better understand the processes. In Chapter IV, the accurate mass of synthetic monomers including PAH perfluorocycloalkene monomers and their precursors were measured and reported with a publication-quality mass accuracy using atmospheric pressure chemical ionization (APCI)-MS. Additionally, the effect of solution flow rate, ionization mode, source parameters (such as vaporization temperature, dry gas temperature and dry gas flow rate, nebulizer gas pressure), acidification, and different solvent systems on APCI-MS signal intensity were studied.

Direct analysis using mass spectrometry (MS) techniques provide a powerful approach to investigate the molecular composition and spatial distribution of complex samples with high sensitivity and specificity. In particular, these techniques have been widely applied to achieve rapid molecular analysis of complex clinical samples including native tissue samples and biospecimens. Several types of direct analysis MS techniques have been developed for tissue analysis including a variety of ambient ionization MS techniques and matrix-assisted laser desorption ionization (MALDI) MS. Notably, both approaches are highly capable of performing molecular imaging of endogenous metabolites, lipids, and proteins to characterize tissue samples. Furthermore, through applying ambient ionization and MALDI MS imaging techniques, new insights into disease state can be learned by investigating the correlation between spatially resolved molecular information with histological evaluation in tissue samples. Although several other types of direct analysis MS techniques have been developed, this dissertation focuses on advancements using solvent-based ambient ionization MS (e.g. desorption electrospray ionization (DESI)) and MALDI MS imaging methods for tissue analysis and disease characterization. In Chapter 2, a fundamental and systematic investigation of the affect of solvent properties on molecular extraction processes in solvent-based ambient ionization was performed. In Chapter 3, the performance of DESI MS imaging for the analysis and statistical classification of thyroid fine needle aspiration (FNA) biopsies using different solvents, sources, and high-performance MS systems was evaluated. Next, Chapter 4 describes the development of a sample preparation method for MALDI MS imaging to improve detection of various endogenous proteins by selectively reducing signal from hemoglobin proteins in blood-rich tissues. Lastly, in Chapter 5, various MALDI imaging MS methods were applied to characterize the protein and N-glycan molecular signatures in endometriosis tissues and provide new insights into possible mechanisms of endometriosis development and progression. Collectively, this dissertation provides insights into the fundamental aspects, method developments, and applications of direct analysis MS techniques including solvent-based ambient ionization MS and MALDI MS imaging for tissue analysis. Furthermore, this dissertation showcases the exciting and significant potential of direct analysis MS techniques to solve current challenges in the clinic and provide new insights in healthcare and medicine

Matrix-assisted laser desorption/ionization(MALDI) mass spectrometry(MS) has been widely used for analysis of biological molecules, especially macromolecules such as proteins. However, MALDI MS has a problem in small molecule (less than 1 kDa) analysis because of the signal saturation by organic matrixes in the low mass region. In imaging MS (IMS), inhomogeneous surface formation due to the co-crystallization process by organic MALDI matrixes limits the spatial resolution of the mass spectral image. Therefore, to make laser desorption/ionization (LDI) MS more suitable for mass spectral profiling and imaging of small molecules directly from raw biological tissues, LDI MS protocols with various alternative assisting materials were developed and applied to many biological systems of interest. Colloidal graphite was used as a matrix for IMS of small molecules for the first time and methodologies for analyses of small metabolites in rat brain tissues, fruits, and plant tissues were developed. With rat brain tissues, the signal enhancement for cerebroside species by colloidal graphite was observed and images of cerebrosides were successfully generated by IMS. In addition, separation of isobaric lipid ions was performed by imaging tandem MS. Directly from Arabidopsis flowers, flavonoids were successfully profiled and heterogeneous distribution of flavonoids in petals was observed for the first time by graphite-assisted LDI(GALDI) IMS.
