Adaptation is a central concept in evolution. Surprisingly, however, the genetic basis of adaptation remains poorly understood. To better understand the adaptive processes it is clearly essential to characterize in detail as many adaptations as possible. In my thesis I developed a novel high throughput genomic screen in D. melanogaster that focuses on unusually frequent and thus putatively adaptive insertions of transposable elements. In a preliminary screen I found one such putatively adaptive insertion of a transposable element, Doc1420. Further investigation revealed that Doc1420 truncated a conserved gene (CHKov1) that nevertheless remained functional via a series of apparently adaptive changes in its amino acid sequence. I showed that the resulting allele (CHKov1-Doc+) is associated with increased resistance to two types of pesticides, organophosphates and carbamates, but shows no resistance to organochlorines. I found that this allele evolved approximately 90,000 years ago in an isolated population of D. melanogaster and recently entered the worldwide population of D. melanogaster through the action of positive selection. Although it is attractive to think that pesticide resistance associated with CHKov1-Doc+ was the cause of the recent positive selection, I demonstrated that CHKov1-Doc+ was already highly frequent in D. melanogaster prior to the widespread introduction of relevant pesticides into the environment. This suggests that the resistance to pesticides, to the extent that it is currently adaptive is an example of an exaptation and not an adaptation sensu strico. Finally, I also found strong signature of recent positive selection in D. simulans associated with a radical change in a conserved amino acid in the conserved domain of a closely related duplicate of CHKov1, CHKov4. The apparently advantageous haplotype, however, appears to generate no increased resistance to pesticides. It is possible that changes in CHKov1 in D. melanogaster and CHKov4 in D. simulans are both associated with the same, yet unknown adaptive phenotypic effect. These results show how difficult it is to study adaptation even in model organisms and even in cases where the exact adaptive molecular changes can be determined. Nevertheless, the ability to study molecular adaptation should allow us to understand adaptation in much greater detail and to learn how common and predictable adaptation is in nature.
