Akira Keniji menjalani hidup sebagai ninja pelarian. Kenji adalah seorang mantan empat anggota ninja pembantai dibawah kendali Battoza, Si Penguasa Gunung Iga. Karena dianggap sebagai penghianat, Battoza menjadikan Keniji sebagai ninja buronan dan harus dihukum mati. Semua ninja dikerahkan untuk menangkapnya, termasuk kelas elit empat anggota ninja pembantai. Ketiga anggota yang lain adalah Jabazi, Ibaki dan Kaduzi, berupaya untuk mengejar kearah barat menuju kota yang didiami klan Nagawushi. Klan nagawushi adalah sebuah klan musuh bebuyutan Iga selama bertahun-tahun. Kenijiberusaha memulai hidup baru. Sebuah kehidupan yang diyakini akan kebenarannya. Meninggalkan kehidupan gelap, dengan darah para korban yang mengatasnamakan kesetiaan dalam menjalankan misi. Jalan baru Keniji bersemi, semenjak bertemudenganpetapa china, yang sudah lama tinggal di negeri sakura itu. Orang yang turut andil besar dalam perubahan hidup Keniji adalah Sensei Hirazi. Hanya beberapa kali pertemuan yang tak disengaja dengan Sensei Hirazi, mantan ninja pembantai itu hatinya luluh. Keniji banyak mendapatkan pencerahan yang menuntun pada jalan kebenaran yang sudah lama diinginkannya. Pertemuan terakhirnya berjalan dramatis. Ninja Pembantai mendapat misi melenyapkan musuh terbesarnya. Keniji mengalami dilema besar dalam menentukan pilihannya. Karena misi yang diberikan pemimpin Iga itu adalah membunuh Sensei Hirazi dan merebut sepasang samurai kembar. Battoza ingin memiliki senjata ampuh milik petapa China itu. Senjata legendaris diyakini dapat membawa kejayaan masa depan. Keniji yang tidak benar-benar berniat membunuh, terpaksa menghianati perintah Battoza. Keniji berhasil menyelamatkan sensei Hirazi. Namun sayang usaha Keniji sia-sia, Sensei Hirazi meninggal dan mewarisi sepasang samuari kembar atau katana kembar. Keniji juga diwarisi jutsu penyempurna pemegang samurai kembar. Sebuah jutsu mematikan bernama Pengendali Angin dan Tarian Angin. Ketika dalam perjalanannya ke arah barat,Kenijiharusmenghadapi berbagai masalah. Diantaranya, tengah hutan dia menyelamatkan seorang gadisbeliadari kawanan pembunuh bayaran. Ternyata gadis itu awal dari masalah besar selanjutnya. Gadis bernama Nimisha itu adalah buronan Daimyo Saushi Nagawushi, pemimping klan Nagawushi. Daimyo adalah pemimpin klan nagawushi sekaligus rival dari Battoza. Dia memiliki senjata Tessen, sejenis kipas besar beracun belum. Untuk memudahkan pelariannya di desa-desa, Keniji menyamarkan dirinya dengan menutupi sebagian wajah menggunakan cadar kain hitam dan memakai caping lebar untuk menutupi rambutnya yang terikat ke belakang. Tampilan Keniji memang terbilang ‘aneh’ tapi itu cocok untuk seorang yang memiliki kemampuan tinggi dan membawa dua bilah katana yang dihargai dengan nyawanya sendiri. Dalam pertarungannya dengan ninja-ninja Iga, Keniji selalu unggul dan dapat terhindar dari kematian. Seperti duel sengit dengan Hitakazhi, seorang ninja senior kepercayaan Battoza. Menghadapi ninja pelatih setia Iga itu, Keniji terpaksa mengeluarkan samurai kembar. Seperi yang sudah dibayangkan, serangan dua katama sekaligus mampu menghabisi lebih dari separuh ninja yang dikirimkan Battoza. Rintangan lain dilakukan oleh ksatria samurai dari Klan Nagawushi. Goshuzi dan anngotanya, menyerang Keniji di sebuah hutan perbatasan Klan Nagawushi. Samurai jalanan dan bekas perampok yang sekarang menjadi abdi setia daimyo bekerja keras untuk mengalahkan Keniji. Dia beserta empat ksatria Nagawushi mendesak Keniji dan berhasil memisahkannya dengan Nimisha. Dipertarungan yang sama, ninja Iga menyerang bersama Ninja Pembantai. Jabazi, Ibaki dan Kaduzi menjadi lawan terberat Keniji yang tenaganya sudah berkurang lantaran bertarung dengan Ksatria Klan Nagawushi. Pertarungan dengan Ninja pembantai membuat Goshuzi kagum akan kemampuan Keniji. Atas dasar itulah, abdi setia daimyo beralih memihak Keniji. Meski dalam kenyataannya, dia harus mati dihadapan ninja-ninja itu. Bersamaan dengan itu, Keniji mendapati kenyataan buruk. Nimisha hilang dalam hutan. Setelah dilakukan penyelidikan, pelakunya adalah Hitakashi.Ternyata Hitakashi mengkhianati Battoza dan bergabung dengan Daimyo Nagawushi karena terpikat harta dan kedudukan yang ditawarkan Daimyo Nagawushi Saushi. Pada akhirnya peperangan besarantara Ninja Iga dan Klan Nagawushi tidak terelakan lagi. Keniji terlibat pertarungan sengit ketika berusaha menyelamatkan Nimisha dari cengkraman klan Nagawushi. Dalam perang, tidak semuanya berjalan sesuai keinginan. Hal yang sama dilakukan Nagawushi kirata, putra makhkota Klan Nagawushi. Ia samurai muda yang mengecam tindakan ayahnya. Kirata menginginkan kedamaian bagi rakyatnya. Dalam perjuangganya Kirata mendapat dukungan dari dua pamannya, Yoshire dan Kyosata. Mereka adalah samurai hebat pendamping sang Daimyo dalam menggapai kejayaan klan.
