Pesantren merupakan lembaga pendidikan keagamaan asli Indonesia (indigenous) yang bertujuan menjadikan, membina, mendalami agama yatafaqquhu finddin, mencetak manusia seutuhnya kaffah dan membentuk kepribadian manusia yang memiliki sikap yang dapat memosisikan dirinya sebagai hamba Allah Swt. dan sebagai khalifah di bumi, mengajarkan nilai-nilai Islam dan mengamalkan Islam yang ramah dan berjiwa rahmatan lil aalamin. Karakteristik Islam yang ditampilkan oleh para ulama pemangku pesantren sebagaimana Nabi Muhammad Saw. mengajarkannya adalah penanaman dan pengembangan nilai-nilai infitah (inklusif), tawassut (moderat), musawah (persamaan), dan tawazun (seimbang), karena itu pesantren tampil pula sebagai agen pembudayaan nilai, norma, sekaligus pesan-pesan keagamaan yang memiliki nilai harmoni, kerukunan, persatuan, dan kedamaian bahkan para ahli menilai pesantren mempunyai peran yang cukup signifikan dalam melestarikan budaya lokal, termasuk memelihara nilai-nilai dan tatanan sosial yang harmonis di sekelilingnya. Dalam hal ini Pesantren Ngalah menyelenggarakan keseimbangan ilmu umum dan ilmu agama secara integratif dan sistemik, dan juga mengajarkan secara seimbang antara trilogi Islam: tauhid, syariat/ibadah dan juga tasawuf/thoriqoh. Keilmuan bidang tauhid dan syariat/ibadah diajarkan di lembaga pendidikan formal dan nonformal, sedangkan bidang tasawuf/thoriqoh diajarkan melalui sistem informal.
