Research in the field of gene regulation is evolving rapidly in the ever-changing scientific environment. Advances in microarray techniques and comparative genomics have enabled more comprehensive studies of regulatory genomics. The study of genomic binding locations of transcription factors has enabled a more comprehensive modeling of regulatory networks. In addition, complete genomic sequences and comparison of numerous related species have demonstrated the conservation of non-coding DNA sequences, which often provide evidence for cis-regulatory binding sites. Systematic methods to decipher the regulatory mechanism are also crucial for corroborating these regulatory networks; key to these methods are motif discovery algorithms that can help predict cis-regulatory elements. These DNA-motif discovery programs are becoming more sophisticated and are beginning to leverage evidence from comparative genomics. These topics and more were discussed at the 3rd Annual RECOMB Workshop on Regulatory Genomics, which brought together more than 90 attendees and included about 22 excellent talks from leading researchers in the field. This volume contains the papers presented at the 9th Annual International Conference on Research in Computational Molecular Biology (RECOMB 2005), which was held in Cambridge, Massachusetts, on May 14–18, 2005. The RECOMB conference series was started in 1997 by Sorin Istrail, Pavel Pevzner and Michael Waterman. The list of previous meetings is shown below in the s- tion “Previous RECOMB Meetings. ” RECOMB 2005 was hosted by the Broad Institute of MIT and Harvard, and Boston University’s Center for Advanced - nomic Technology, and was excellently organized by the Organizing Committee Co-chairs Jill Mesirov and Simon Kasif. This year, 217 papers were submitted, of which the Program Committee - lected 39 for presentation at the meeting and inclusion in this proceedings. Each submission was refereed by at least three members of the Program Committee. After the completion of the referees’ reports, an extensive Web-based discussion took place for making decisions. From RECOMB 2005, the Steering Committee decided to publish the proceedings as a volume of Lecture Notes in Bioinf- matics (LNBI) for which the founders of RECOMB are also the editors. The prominent volume number LNBI 3500 was assigned to this proceedings. The RECOMB conference series is closely associated with the Journal of Compu- tional Biology which traditionally publishes special issues devoted to presenting full versions of selected conference papers. The RECOMB Program Committee consistedof42members,aslistedonaseparatepage. Iwouldliketothank the RECOMB 2005 Program Committee members for their dedication and hard work.

This volume contains the papers presented at the 7th International Conference on Discovery Science (DS 2004) held at the University of Padova, Padova, Italy, during 2-5 October 2004. The main objective of the discovery science (DS) conference series is to provide an open forum for intensive discussions and the exchange of new information among researchers working in the area of discovery science. It has become a good custom over the years that the DS conference is held in parallel with the Int- national Conference on Algorithmic Learning Theory (ALT). This co-location has been valuable for the DS conference in order to enjoy synergy between conferences devoted to the same objective of computational discovery but from different aspects. Continuing the good tradition, DS 2004 was co-located with the 15th ALT conference (ALT 2004) and was followed by the 11th Symposium on String Processing and Information Retrieval (SPIRE 2004). The agglomeration of the three international conferences together with the satellite meetings was called Dialogues 2004, in which we enjoyed fruitful interaction among - searchers and practitioners working in various fields of computational discovery. The proceedings of ALT 2004 and SPIRE 2004 were published as volume 3244 of the LNAI series and volume 3246 of the LNCS series, respectively. The DS conference series has been supervised by the international steering committee chaired by Hiroshi Motoda (Osaka University, Japan).
