Molecular understanding of cancer and cancer progression is at the forefront of many research programs today. High-throughput array technologies and other modern molecular techniques produce a wealth of molecular data about the structure, and function of cells, tissues, and organisms. Correctly analyzed and interpreted these data hold the promise of bringing new markers for prognostic and diagnostic use, for new treatment schemes, and of gaining new biological insight into the evolution of cancer and its molecular, pathological, and clinical consequences. Aimed at graduates and researchers, this book discusses novel advances in informatics and statistics in molecular cancer research. Through eight chapters from carefully chosen experts it brings the reader up to date with specific topics in cancer research, how the topics give rise to development of new informatics and statistics tools, and how the tools can be applied. The focus of the book is to give the reader an understanding of key concepts and tools, rather than focusing on technical issues. A main theme is the extensive use of array technologies in modern cancer research - gene expression and exon arrays, SNP and copy number arrays, and methylation arrays - to derive quantitative and qualitative statements about cancer, its progression and aetiology, and to understand how these technologies on one hand allow us learn about cancer tissue as a complex system and on the other hand allow us to pinpoint key genes and events as crucial for the development of the disease.

This ready reference discusses different methods for statistically analyzing and validating data created with high-throughput methods. As opposed to other titles, this book focusses on systems approaches, meaning that no single gene or protein forms the basis of the analysis but rather a more or less complex biological network. From a methodological point of view, the well balanced contributions describe a variety of modern supervised and unsupervised statistical methods applied to various large-scale datasets from genomics and genetics experiments. Furthermore, since the availability of sufficient computer power in recent years has shifted attention from parametric to nonparametric methods, the methods presented here make use of such computer-intensive approaches as Bootstrap, Markov Chain Monte Carlo or general resampling methods. Finally, due to the large amount of information available in public databases, a chapter on Bayesian methods is included, which also provides a systematic means to integrate this information. A welcome guide for mathematicians and the medical and basic research communities.

Computational methodologies and modeling play a growing role for investigating mechanisms, and for the diagnosis and therapy of human diseases. This progress gave rise to computational medicine, an interdisciplinary field at the interface of computer science and medicine. The main focus of computational medicine lies in the development of data analysis methods and mathematical modeling as well as computational simulation techniques specifically addressing medical problems. In this book, we present a number of computational medicine topics at several scales: from molecules to cells, organs, and organisms. At the molecular level, tools for the analysis of genome variations as well as cloud computing resources for medical genetics are reviewed. Then, an analysis of gene expression data and the application to the characterization of microbial communities are highlighted. At the protein level, two types of analyses for mass spectrometry data are reviewed: labeled quantitative proteomics and lipidomics, followed by protein sequence analysis and a 3D structure and drug design chapter. Finally, three chapters on clinical applications focus on the integration of biomolecular and clinical data for cancer research, biomarker discovery, and network-based methods for computational diagnostics.

Providing genome-informed personalized treatment is a goal of modern medicine. Identifying new translational targets in nucleic acid characterizations is an important step toward that goal. The information tsunami produced by such genome-scale investigations is stimulating parallel developments in statistical methodology and inference, analytical frameworks, and computational tools. Within the context of genomic medicine and with a strong focus on cancer research, this book describes the integration of high-throughput bioinformatics data from multiple platforms to inform our understanding of the functional consequences of genomic alterations. This includes rigorous and scalable methods for simultaneously handling diverse data types such as gene expression array, miRNA, copy number, methylation, and next-generation sequencing data. This material is written for statisticians who are interested in modeling and analyzing high-throughput data. Chapters by experts in the field offer a thorough introduction to the biological and technical principles behind multiplatform high-throughput experimentation.

Digital health data are the lifeblood of a continuous learning health system. A steady flow of reliable data is necessary to coordinate and monitor patient care, analyze and improve systems of care, conduct research to develop new products and approaches, assess the effectiveness of medical interventions, and advance population health. The totality of available health data is a crucial resource that should be considered an invaluable public asset in the pursuit of better care, improved health, and lower health care costs. The ability to collect, share, and use digital health data is rapidly evolving. Increasing adoption of electronic health records (EHRs) is being driven by the implementation of the Health Information Technology for Economic and Clinical Health (HITECH) Act, which pays hospitals and individuals incentives if they can demonstrate that they use basic EHRs in 2011. Only a third had access to the basic features necessary to leverage this information for improvement, such as the ability to view laboratory results, maintain problem lists, or manage prescription ordering. In addition to increased data collection, more organizations are sharing digital health data. Data collected to meet federal reporting requirements or for administrative purposes are becoming more accessible. Efforts such as Health.Data.gov provide access to government datasets for the development of insights and software applications with the goal of improving health. Within the private sector, at least one pharmaceutical company is actively exploring release of some of its clinical trial data for research by others. Digital Data Improvement Priorities for Continuous Learning in Health and Health Care: Workshop Summary summarizes discussions at the March 2012 Institute of Medicine (2012) workshop to identify and characterize the current deficiencies in the reliability, availability, and usability of digital health data and consider strategies, priorities, and responsibilities to address such deficiencies.
