The field of cell biology originated with, and has always been inextricably tied to, the microscope. Direct visualization has always been a key technique for understanding cell organization and behavior. Today, cell biologists have microscopes many orders of magnitude more powerful than their progenitors, enabling the direct visualization of cells and their constituent parts down to sub-nanometer resolution. Cryo-focused ion beam milling combined with cryo-elecyron tomography (cryo-FIB-ET) is a technique in which cells are rapidly frozen to preserve them in their native state, followed by focused ion beam (FIB) thinning of the frozen cells, which allows for the collection of high resolution transmission electron microscopy data. When these electron micrographs are collected over a range of different tilt angles, a full three-dimensional reconstruction of the cellular interior can be made and analyzed. However, despite the unprecedented level of detail available to cell biologists through cryo-FIB-ET, several challenges hinder its applicability to cell biology. On the experimental side, commonly used cryo-FIB-ET compatible substrates were not designed with cell biology in mind, and have features that make them sub-optimal for this purpose. Furthermore, limitations in the range of tilts at which data may be collected lead to missing information in the three-dimensional reconstructions that cause distortions and make the resulting volumes more difficult to interpret. The work presented in this dissertation focuses on both of these issues in an attempt to increase the utility of cryo-FIB-ET for cell biologists and expand the range of questions that may be addressed with the technique.

Fundamental understanding of neurons, the cellular unit of the central and peripheral nervous system, have been advanced by the advent of new microscopy techniques. In the past 20 years, cryo-electron tomography (cryo-ET) has emerged as a potent electron microscopy methodology to study neurons at nanometer or sub-nanometer resolution. By growing primary neuronal cultures on electron microscopy (EM) grids and rapidly freezing them in liquid ethane, they will be preserved in a near-native, hydrated state amenable for cryo-electron microscopy (cryo-EM). Tilted images (tilt series) can be acquired on thin cellular regions to reconstruct into a 3D volume known as a tomogram for 3D visualization. Such tomograms have provided new neurobiological insights such as cytoskeletal architecture and receptor organization at the postsynaptic membrane. However, neuronal cryo-ET is still a nascent field that can benefit from improvements in technique and new applications. In this thesis, I will describe my efforts in developing new cryo-ET technologies for neuronal cell biology such as micropatterning EM grids and montage tilt series acquisition. I will then detail applying these technologies to establish a new neuronal model from the common fruit fly, Drosophila melanogaster, while simultaneously discovering difficulties in cellular cryo-ET sample preparation that have not been previously recognized by the field.. Finally, I will present preliminary results on utilizing cryo-ET and auxiliary techniques for new ultrastructural effects on modulating proteins involved in neurite initiation (known as neuritogenesis) and attempt to utilize a dual-fluorescent transgenic Drosophila model to distinguish between axons and dendrites at a near-native, nanometer-level resolution.
