The interest in ‘biomarkers’ seen across a spectrum of biomedical disciplines reflects the rise of molecular biology and genetics. A host of ‘omics’ disciplines in addition to genomics, marked by multidimensional data and complex analyses, and enabled by bioinformatics, have pushed the trajectory of biomarker development even further. They have also made more tractable the complex mappings of genotypes to phenotypes – genome-to-phenome mapping – to which the concept of a biomarker is central. Genomic investigations of the brain are beginning to reveal spectacular associations between genes and neural systems. Neural and cognitive phenomics are considered a necessary complement to genomics of the brain. Other major omics developments such as connectomics, the comprehensive mapping of neurons and neural networks, are heralding brain maps of unprecedented detail. Such developments are defining a new era of brain science. And in this new research environment, neural systems and cognitive operations are pressed for new kinds of definitions – that facilitate brain-behavioral alignment in an omics operating environment. This volume explores the topic of markers framed around the constructs of cognitive and neural systems. ‘Neurophenotype’ is a term adopted to describe a neural or cognitive marker that can be scientifically described within an associative framework – and while the genome-to-phenome framework is the most recognized of these, epigenetics and non-gene-regulated neural dynamics also suggest other frameworks. In either case, the term neurophenotype defines operational constructs of brain-behavioral domains that serve the integration of these domains with neuroscientific and omics models of the brain. The topic is critically important to psychiatry and neuropsychology: Neurophenotypes offer a ‘format’ and a ‘language’ by which psychiatry and neuropsychology can be in step with the brain sciences. They also bring a new challenge to the clinical neurosciences in terms of construct validation and refinement. The true revolution in the age of digital neuroanatomy is the ability to extensively quantify anatomical structures and thus investigate structure-function relationships in great detail. Large-scale projects were recently launched with the aim of providing infrastructure for brain simulations. These projects will increase the need for a precise understanding of brain structure, e.g., through statistical analysis and models. From articles in this Research Topic, we identify three main themes that clearly illustrate how new quantitative approaches are helping advance our understanding of neural structure and function. First, new approaches to reconstruct neurons and circuits from empirical data are aiding neuroanatomical mapping. Second, methods are introduced to improve understanding of the underlying principles of organization. Third, by combining existing knowledge from lower levels of organization, models can be used to make testable predictions about a higher-level organization where knowledge is absent or poor. This latter approach is useful for examining statistical properties of specific network connectivity when current experimental methods have not yet been able to fully reconstruct whole circuits of more than a few hundred neurons.

A fundamental objective in neurobiology is to understand the neuronal circuitry that underlies different aspects of behavior (sensory integration, decision making, motor control, learning, and memory formation). In invertebrates, neural circuitry is classically analyzed at the cellular level using sparse reconstruction based on single cell staining techniques (Golgi and intracellular staining) in conjunction with functional and correlative studies using immunohistology and ultrastructure analysis. These approaches led to the identification of complete circuits at the synaptic level in small invertebrates (e.g., Caenorhabditis elegans) and in small parts of the brain (e.g., fly lamina). Advances in light microscopy techniques and the use of targeted expression of neuronal and molecular markers in transgenic animals allow more elaborate circuit mapping. High-throughput techniques in electron microscopy, genetic engineering (‘brainbow’), and three-dimensional microscopy of global brain circuitry allow the establishment of the connectome and complete wiring diagrams of dense neuropils, including synaptic connections. This chapter focuses on methods for characterizing ’microcircuits’—that is, the connectome on the synaptic level.
