In complex systems, such as our body or a plant, the host is living together with thousands of microbes, which support the entire system in function and health. The stability of a microbiome is influenced by environmental changes, introduction of microbes and microbial communities, or other factors. As learned in the past, microbial diversity is the key and low-diverse microbiomes often mirror out-of-control situations or disease. It is now our task to understand the molecular principles behind the complex interaction of microbes in, on and around us in order to optimize and control the function of the microbial community – by changing the environment or the addition of the right microorganisms. This Research Topic focuses on studies (including e.g. original research, perspectives, mini reviews, and opinion papers) that investigate and discuss: 1) The role of the microbiome for the host/environmental system 2) The exchange and change of microbes and microbial communities (interplay) 3) The influence of external factors toward the stability of a microbiome 4) Methods, possibilities and approaches to change and control a system’s microbiome (e.g. in human or plant disease) 5) Experimental systems and approaches in microbiome research. [Increasing evidence suggests that microbiota and especially the gut microbiota (the microbes inhabiting the gut including bacteria, archaea, viruses, and fungi) plays a key role in human physiology and pathology. Recent findings indicate how dysbiosis—an imbalance in the composition and organization of microbial populations—could severely impact the development of different medical conditions (from metabolic to mood disorders), providing new insights into the comprehension of diverse diseases, such as IBD, obesity, asthma, autism, stroke, diabetes, and cancer. Given that microbial cells in the gut outnumber host cells, microbiota influences human physiology both functionally and structurally. Microbial metabolites bridge various—even distant—areas of the organism by way of the immune and hormone system. For instance, it is now clear that the mutual interaction between the gastrointestinal tract and the brain (gut–brain axis), often involves gut microbiota, indicating that the crosstalk between the organism and its microbial residents represents a fundamental aspect of both the establishment and maintenance of healthy conditions. Moreover, it is crucial to recognize that beyond the intestinal tract, microbiota populates other host organs and tissues (e.g., skin and oral mucosa). An interplay between the diet and the microbiota appears to regulate the host responses. It is now well acknowledged that the microbiota and their metabolites such as short chain fatty acids, bile acids, etc modulates the metabolic status, educates the host’s intestinal immune system, and protects the host against invading pathogens and injury. Concomitantly, environmental factors such as diets and dietary components play a major role in shaping the microbiota, thereby modulating the host immune and epithelial responses, and ultimately directing the individual’s health status. Disruption in any of these elements or their interactions have been linked to the development and progression of a wide range of conditions including Inflammatory bowel disease (IBD), irritable bowel syndrome (IBS), colorectal cancer, obesity, Parkinson’s disease, autism, asthma etc. While westernised diets (rich in fat/sugar and low in fibres) and dietary additives (e.g. emulsifiers) have been identified as risk factors for these disorders, other diets such as Mediterranean, Ketogenic and probiotics and prebiotics can serve as treatment strategies due to their impact on the microbiota and possibly the host.

Gut microbiome has become the greatest attraction of the research community in the recent past due to their diverse compositions and involvement in the regulation of human health and disease. With the development of high-throughput genomic analysis and other scientific advances, the gut microbiome has emerged as a potential therapeutic target for both infectious and autoimmune diseases. Especially, respiratory infections such as tuberculosis and COVID-19 have been shown to have a major impact on disease pathogenesis caused by gut dysbiosis which further affects the regulation of the gut-lung axis and contributes to disease progression. On the other hand, gut dysbiosis has been reported as a key player in multiple chronic diseases including gastrointestinal metabolic, neurological, cardiovascular, and respiratory inflammatory disease that includes diabetes, obesity, intestinal bowel disease, and cancer, etc. Despite, the known involvement, the mechanistic role of gut microbiota in disease pathogenesis is still undermined. The current research topic is focused on the mechanistic interplay of gut microbiota between infection and inflammation and thus overall disease progression. Strategies to overcome gut dysbiosis, gut microbiome transfer, the influence of antibiotics on the gut microbiome, modulation of gut microbiome via drug-repurposing, and host-directed therapies targeting the gut microbiome will also be discussed.
