The work presented in this thesis provides novel insights in several aspects of the molecular biology of Archaea, Bacteria and their viruses. The archaeal virus Sulfolobus islandicus rod-shaped virus 2 (SIRV2), has a remarkable infection cycle. Infection with SIRV2 results in the formation of large virus associated pyramids (VAPs) on the host cell surface. The pyramids open during the final step of the infection cycle, to allow the release of virions. This virus release mechanism is unique. The VAPs are formed by self-assembly of one virus-encoded protein, PVAP. VAPs exist as discrete particles, and are baseless pyramids with heptagonal perimeter. The assembly process of the VAPs is described, based on cryo-electron tomography experiments and mutational analysis of PVAP. VAPs consists of two layers of which the outer one continuous with the cell membrane. PVAP expression in bacterial and eukaryotic cells resulted in VAP formation on nearly all membranes, demonstrating that PVAP serves as a universal membrane remodeling system, which might be exploited for biotechnological purposes. Whole transcriptome sequencing allowed determination of a global map of virus and host gene expression during the infection cycle. Host genes involved in anti-viral defence are activated (i.e. CRISPR-Cas and toxin anti-toxin systems). The multi-subunit protein complexes crucial for CRISPR anti-viral defence have an uneven stoichiometry and are encoded on operons. It is shown that differential translation is a key determinant of modulated expression of genes clustered in operons and that codon bias generally is the best in silico indicator of unequal protein production.

Viruses are intracellular parasites that are found in all types of life forms, from plants and animals to prokaryotes and archaebacteria. These obligate infectious agents subvert various essential molecular and cellular processes of the host cell. Viruses exploit host cells to replicate and proliferate from cell to cell and from host to host, which leads to an increase in their own population within the host. Infection begins when viruses attach to the surface of the host cell. This means that the viruses bind to one or more cellular receptors, including proteins, carbohydrates and lipids. Viruses not only show the ability to evade immune responses to infect and replicate host cells, but also show the ability to control cellular stress responses such as degradation pathways, autophagy and cell death. Vector-borne viruses usually persist within the vector, but not on other hosts. Viruses often assemble within virus factories, but they can also mature and fold their surface and fusion proteins, depending on the endoplasmic reticulum (ER), Golgi apparatus, and subsequent extracellular pathways. Coronaviruses represent a major group of viruses of both molecular biological interest and clinical significance in animals and humans. During the past two decades, coronavirus research has been an expanding field and, since 1980, an international symposium was held every 3 years. We organized the yth symposium for providing an opportunity to assess important progresses made since the last symposium in Cambridge (U. K. ) and to suggest areas for future investigations. The symposium, held in September 1992, in Chantilly, France, was attended by 120 participants representing the majOlity of the laboratories engaged in the field. The present volume collects 75 papers which were presented during the yth symposium, thus providing a comprehensive view of the state of the art ofCoronavirology. The book is divided into 7 chapters. The first chapters gather reports dealing with genome organization, gene expression and structure-function relationships of the viral polypeptides. New sequence data about as yet poorly studied coronaviruses - canine coronavirus CCY and porcine epidemic diarrhoea virus PEDY - are presented. Increasing efforts appear to be devoted to the characterization of products of unknown function, encoded by various open reading frames present in the coronavirus genomes or delived from the processing of the large polymerase polyprotein. Due to the extreme size of their genome, the genetic engineering ofcoronavi\'uses through the production of full length cDNA clones is presently viewed as an unachievahle task.

Zika virus (ZIKV), one of the flavivirus family members transmitted by mosquitos, was declared a Public Health Emergency of International Concern by the WHO in February 2016 because of clusters of newborn microcephaly cases and other neurological disorders in Brazil. Most ZIKV infections result in a self-limited flu-like febrile disease, however, if contracted during pregnancy, the virus can also infect fetuses and cause a spectrum of birth defects known as congenital Zika syndrome. To date, no vaccines or antiviral drugs are licensed for ZIKV, and the virus has spread and become endemic to many tropical and sub-tropical countries. Included in this book are thirteen reports addressing diverse aspects of ZIKV–host interactions. These studies range from basic science to clinical research. It is expected that findings from these studies will contribute to a better understanding of the host cells interacting with ZIKV, and may serve as the basis for new diagnostics, antiviral therapies, and vaccine design.
